PhD Studentships available with Prof David Jones (UCL Computer Science seconded to the Francis Crick Institute): Novel Protein Structure and Amino Acid Covariation Methods

ProCovar is an ERC Advanced Grant funded project to explore protein structure prediction and modelling using the latest coevolution-based methods, under the direction of Prof David Jones in the Dept. of Computer Science at UCL. The Jones lab is seconded to the Francis Crick Institute and so this will be an exciting opportunity to connect with the research being carried out over there.

A number of 4-year PhD studentships are available (2 immediately) on the project to UK & EU students. Students can work on any of the project objectives, but the mostly likely areas will be developing novel transmembrane protein structure prediction methods which employ amino acid covariation and looking at the application of covariation on protein-protein interactions. The Jones lab is also interested in students with wet lab experience who wish to develop their computational skills as the protein design aspects of the ProCovar work involves a combination of wet lab work along with computational analysis.

BBSRC LIDo PhD studentship with Dr Adrian Shepherd (Biological Sciences, Birkbeck) and James Snowden, UCB:
Antibody repertoire analytics: the development of a visualization toolkit and its application to high-throughput Ig-seq data
 

Project summary:
Next Generation Sequencing (NGS) of antibodies (Abs) – known as Ig-seq or Rep-seq – is increasingly used to address fundamental immunological questions, such as:
How do immune responses to pathogens, vaccines and therapeutic Abs differ?
And what are the differences between healthy Ab repertoires and those associated with immune dysfunction?

A typical Ig-seq dataset consists of millions of partial mRNA Ab sequences. The aim of this project is to develop a toolkit for visually analysing Ig-seq, enabling biologists to rapidly explore their data, generate novel hypotheses and make new discoveries. The priority will be to support whole Ab repertoire analytics and to characterize fundamental properties (repertoire diversity, Ab convergence within and between repertoires, and the dynamics of repertoire evolution) relevant to vaccine design and therapeutic Ab discovery.
The student on this project will engage in two complementary activities: tool development and immunology research. S/he will benefit from the preliminary work undertaken within the group to evaluate open-source network visualization platforms such as Cytoscape and Gephi, and interactive visualization of Ig-seq data using a Data-Driven Documents (D3) framework. Both activities will be undertaken in close collaboration with our collaborators at UCB, the leading UK company focusing on therapeutic Ab discovery

PhD studentship with Drs Marianne Odlyha and Katherine Thompson, Birkbeck: Optimisation of Environmental Control in Museum Collections of Bone and Ivory  

Project summary:
This is the first piece of research to address archaeological bone behaviour to fluctuating relative humidity across the spectrum of bone collections held by English Heritage and to apply acoustic emission to these materials. The applicant will work at the interface between conservation science and physical/biological sciences, whilst being exposed to world-class facilities in the centre of London. For the physical/biological sciences the student will have the opportunity to interact with the Institute of Structural and Molecular Biology (ISMB) (joint Birkbeck/UCL). For conservation science the student will have the opportunity to interact with the EPSRC Centre for Doctoral Training in Science and Engineering in Arts, Heritage and Archaeology (SEAHA) at UCL.
